Program files corrupt. (.exe)

Hi,
Every time I try and open a program I get a little pop up in the system tray that states “(Program).exe – corrupt file. the file or directory C:\windows is corrupt and unreadable, please run the chkdsk utility.” However, I can still run the programs without any noticable problems. Does anyone know what this could be or how I can repair or resolve this problem?
The problem only happens to a small amount of programs.
I searched on google and people suggest to use recovery cd etc.. i don’t want to do that because my PC is fine. I think this happened because of some tuneup scan but i can’t undo on system restore cause it was ages ago.

You must have a corrupt sector in your HD…Do what the error message says…

I think im going to run the checkdisk utility. Where i did a tuneup Utilities scan one time, every time my computer booted checkdsk started. I searched on google and turned it off with some CMD. But i think it could have corrupted it cause i stopped the checkdisk.

Not a good idea to stop chkdsk in midflow mate.
Run chkdsk c: /f and see what happens.
If you have XP OS try a repair install using the OS CD.
