The easiest solution is to put it in the media player, connect it to your pc via USB and format it.
or,
Connect it to a pc with a SATA to USB cable, or use a 2.5″ external hdd enclosure (about £4), or use a SATA HDD docking station, then just format it.

or just connect it to your PC like a full sized drive and format it in windows to the file system needed by Cyclone Pocket

It should work with NTFS, I’ve got Sumvision stuff, works fine with NTFS.
You can use Fat 32, but you will be limiting yourself to 4gb max files

I don’t know what firmware you have on it, but looking at the website, the most recent firmware Pocket ver0304 (Sept 11) resolves issues with MKV headers
It is easy to flash the firmware
