You can’t encrypt folders (Well, Unless you use windows built-in EFS, But it does have it’s cons!)
You’d be best using truecrypt for this task. You could either create a container (an encrypted file of specific capacity that will function like any ordinary partition when mounted) or fully encrypt the specific partition. If your gonna fully encrypt it, Be careful not to accidentally format it later!
You won’t be able to access it as-is anymore (Windows will prompt you for formatting because it wouldn’t recognize the file system) so you’ll always have to mount it with truecrypt first (To another drive letter, Or you could just remove the current drive letter from disk management so it’d be available when you mount it) Also, Do keep in mind that if you lose your password, There are no backdoors! Better keep backup as well. Oh, And if you move certain data from an unencrypted partition into a container, Better wipe the free space afterward with an app like bcwipe (so it’d render previously deleted files irrecoverable)

If you’re running Windows EFS is alright as long as what you’re doing is not top secret. I have even ran some pentest to bypass the admin password on windows and for some reason when doing this it always messes up the EFS files. Than again that’s just my luck.
Now TrueCrypt is great and has a great price. You can have not only encrypted files but also hidden volumes. If your hidden volume were to be found you can have two passwords. One as a “dummy” password and another as the “actual” password. You can name the encrypted volume anything, I usually use something like “msxscv.dll” and hide it within hidden files in a programs directory. http://www.truecrypt.org/

the folder or files would look just like noise in a file or free space, you’d really have to be looking for it though. and it would appear that the folder/file is just normal. IMPORTANT the files or folders before encryption remain on your hard drive, just marked as free space. and listed in the registry too. so after you encrypt them or move them to an encrypted folder, run a program like window washer, wash the computer, then run the free space wash. you only need one pass washing to make the files irretrievable by any means.
