You simply have to log the changes made by the application: you can use sandboxes or system monitor applications.
With the sandboxes is easier and is far less resources consuming.
You can use VMWare for a virtual machine or Virtual box
You can use sandboxie as a real sandbox
There is also VMWare thinapp for this case
Or you can use the nirsoft and sysinternals utilities for system monitoring.
