Problem with website when upgrading wordpress themes.

I have woothemes 2.3.2 and when I try and upgrade to 3.0 my whole website gets messed up. It rearranges the website and it just doesn’t work properly. I have the latest wordpress update and I don’t know what to do. How do I update my latest woothemes headlines without it breaking my site?

Ask woothemes?
Maybe the layout’s from v2 are not compatible with v3 and require you to reconfigure it.
Many times when things are upgraded to a major release, the old configuration does not copy over.
